Put everything in your Terragen folder, wherever you have that. So if you have
D:\Program files\Terragen
then you put things in that Terragen folder.
If you want to make a subfolder for saving your worlds, terrains and renders that is fine, but things like the atm (atmosphere files) srf (surface maps) etc. should be straight in the Terragen folder where the exe file lives.
This is true for versions up to 0.9x. I don't have v. 1 onwards, so it could be different for that. Check what has been put where when you installed the program and follow the same pattern with new stuff you get.
